As for the story mode you can completely turn those off afaik in the gameplay settings but they do offer some context to the story but if you just want to kill the targets your own way then go for it but the story mode stuff is pretty much the game's "campaign mode" if you want it and challenges offer more objectives to do otherwise the goal is just "kill target" so you do you.
I personally disabled the limited vision area which is the white circle that appears when you blend into a crowd.
You should definitely turn the hints for Missions Stories off, yes.
Completing the MS is interesting, now once finished, you should try to eliminate the targets without following these procedures, and maybe use different ICA items. Playing this way, most of the HUD elements (especially the Enforcer symbol, SA indicator and Instinct) allows to learn the rules of the game much faster and better than without.
