That is only true if you know where all of the ion cube caches are. If you don't, and many players don't, then yes you can run out of them. I did at first and it is obvious that players are running out in BZ too. It's a nice little trap.
You missed the point completely. In the first game you only learn to craft with them very late, and you can find the blue key to open the unlimited supply without crafting it. So your answer is misleading because 1) you could find the key and did not need to waste a cube for it 2) the unlimited supply was right after and 3) you can't craft with them at all until very late, thus forcing you to collect and store all of the ones you had so far.
There was never a risk of running out and not being able to access an area. Otherwise it would be terrible game design.
In contrast you can craft with them very early in below zero to make batteries.

It's a beta, so get used to using the F3, F8, and F1 menus to debug etc where necessary. Save your game before you do just-in-case.
