But yes, you have to remember that until you've gone through a place "officially" when the story wants you to, it won't have side-quests showing. So you can hit a place early and go through their shops and such (and complete the monster list for areas), but until you're SUPPOSED to go through those areas, you won't be seeing any extra stuff to do.
You should be okay with what you missed, and should get a chance to finish it up later.
Just keep that in mind for the rest of your playthrough.
