The crystals replenish those orbs, but once the crystals are gone, you can kind of use the orbs as a health indicator of sorts, although you'll need to keep attacking.
Once the nihlanth has taken enough damage, it's head will sort of open up, and it will resort to a single energy ball attack. When it does this, use one of the jump pads to get above it, and fire into it's exposed brain. I'd recommend using the tau cannon or revolver for this.
The energy balls are best dogged using the long jump.
The nihilanth will teleport you up to four times, recycling a room on the fourth attempt. You can "kill" a teleporter orb by hitting it with a hivehand projectile, however this will spawn either a controller or a vortigaunt, and it won't expend one of those four teleports, so it's a bit of a risk v. reward as to whether or not it's worth it.
In the first and second teleport room, i'd recommend using a shotgun to clear the controllers out at close range, and the revolver on the third. Use tripmines and satchels to take out the Gargantua on the fourth. Once you've cleared these areas, don't leave until you've scoured them. Every rocket counts.
Beyond that, just make sure your'e unloading your weapons in descending order of power once the crystals are down. Rockets and gluon first, then smg grenades, then crossbow bolts.

2-avoid energy blasts via jump pads.
3-take the teleporter blast, there’s no avoiding it anyway.
4-make your way to the portal at the end of each chamber you get taken to via teleportation blast
5-after you’ve done all that, just do as much damage as you can and Nihilanth will eventually open up, after that just do you whatever you can to it’s head Crystal.
If you’re out of ammo, idk what to tell you aside from cheats.

The blue energy balls just need to be dodged behind those pillars or high up on the platform, it's very telling when its gonna do this attack so be prepared to take cover and avoid progressing to the upper levels at this moment.
Avoiding its teleport ball will make slaves or controllers teleport into the room, you can also destroy the green ball but it's better to just hide behind something.

Easy way to kill Nihilanth:
-When the screen fades in, start walking backwards the moment you can. Keep going until you hit the wall.
-You should see a spike close to the wall, to your right, get to cover behind it. Don't hug the thing, Nihilanth's electric blast will sometimes be able to hit you if you're to close to it.
-destroy the 3 crystals. 2 you cant shoot from behind cover, the other will require you to pop out to shoot it, it's behind the boss (i normally use the crossbow, 3 or 4 bolts should be enough). get back to cover when boss shoots.
-Pop out, shot at the boss. use your most damaging weapons (gluon gun, rpg, crossbow) keep going even after all the energy balls surrounding him go away.
Save your 357 rounds to deal with the Alien Controllers.
-After a while Nihilanth will start shooting single electric blasts (as opposed to the normal barrage). he's at his weakest (will no longer use teleports) you can just keep shooting or you can go for the brain.
Unless you're playing on hard there's no point to get teleported to get ammo, hivehand should be able to finish him off. It CAN finish him off on hard, it just takes forever.
2. I don't have much ammo in the Gluon Gun (which shares ammo with the Tau Cannon). I also have no ammo in the 357.
Since I am out of 357 ammo, does this mean my save is softlocked?
1. never had stuff disappearing. try to find a good spot where it doesn't happen.
2. anything works, even the shotgun (not very well, but if you're out of everything else...). you just need to keep damaging him.
It's just i've played this game enough times to know to save my hard hitting weapons ammo for him.
3. use the pistol. or the hivehand primary fire, just aim close to them and let the homing do the rest.
