The experiment caused a resonance cascade (?) and some aliens come to earth. They attack everyone. Also the military comes to kill everyone to hide it from the world. So Gordon comits mass genoside on everyone he finds.

Well the main villain of HL1 is the Nihilanth, but the main overarching villains of the series are the Combine.

Maybe he's not "helping him", he was just putting Gordon out of stasis.

Maybe he's manipulating you into thinking you are being helped by the gman (that cutscene from episode 2 with the vorts makes it more ambiguous)

Anyway he could make a great final boss for the serie
