I love that none of the guides mention this, either (y)
But if it's not that, then you just don't have the cookbook yet.
I know this is a bit old, but...
I can confirm that there is a bug (in the save) that reset that chest and makes the classic Pasta dishes disabled until the chest is opened again. (At least, it can be acquired again.)
I acquired that chest when I acquired the Reverse shard and already crafted and eaten the Classic Pasta (as it's really simple and easy to craft with only the tomatoes as ingredients that requires hunting since all the others can be bought from the shop once crafted once). Today, I had all the other pasta dishes available, except for the classic pasta and looked up if this was a known bug. I went back to the chest and it was now closed. Opening it added the classic pasta again.
Though I can't tell if this also a possible exploit as unlocking the pasta again made it look like I could gain its first-time use permanent again. (This possible exploit depends on if the permanent boost are pre-calculated and stored in the save file or if they are re-calculated per-food-consumed. Can't tell if the bonus was removed once the bug was activated and the Classic Pasta was reset. I do know that the shop didn't have it for sale anymore too.)
