Ideally you want as few paths crossing because once you have a plane that begins it's path, a second plane cannot cross that path until the first has completed it.

It may also be necessary to adjust runways according to the traffic - if you have alot more departures than arrivals, then you may want to use the runway with least runway crossings e.g. runway closest to the apron, to avoid delays by arrivals. And vice-versa.
In the game there should be always taxiways at both ends of the runway. In the simpliest design the taxiway should run parallel to the runway and the apron should be placed along the way. The game doesn't offer so much space for building that you'd really run into problems with congestion (unless building GA airport). Either you'll run short of space to build or you'll get your computer clogged up before congestion occurs. Unfortunately you can't set the taxiway directions for more advanced routing, but you can always try to manage it by offering the shortest route for arrivals and departures, to keep the traffic one way only.
