It's just expensive, as the seeds must be bought from the church and they take silicon chips as payment.
Shops not restocking is a different thing, though.
Also nitre is locked behind a level 3 worktable recipe for the pickaxe which takes quite a few resources and requires some quite heavy bars which need to be melted in a furnace which also is locked behind data discs and quite a few resources.
This would not be so bad if you did not get the quest that needed pigment so early , like if this was later in the game it's understandable but it just bloats my mission amount up so I am less free in my amount of missions and jobs.
About time of the mission, I bought the first pigments for the first mission requiring them, and I immediately did what was necessary to craft them myself.
The worktable was the first thing I upgraded till level 3.
I agree that it needs some investment, but I just didn't feel it so bad as you seem to have.
And if you find a mission undoable at the moment, you always can reload the day and leave it until you have done all necessary to succeed.
Well, this is just my experience, I'm not in your game and we probably don't order priorities the same way, so,..

Also when I'm not sure what I can do... I just delay missions for the mayor or so that have no limited time, this leaves some time to get better workshop to go on...
I am now at the final stages for a level 3 worktable and am making the industrial furnace as we speak.
Anyway it seems to just be a little bit of of poor planning on my end , excuses and have a nice day.
Everything is not always evident, especially when discovering a game.
You just have to find the right pace, and you'll feel less pressure,
