If you just make one order of 10 Iron bars, it'll use up 1 machine power and make them one at a time.
If you make 10 orders of 1 Iron bar each, it'll use up 10 Machine Power and make them all at the same time.
The only downside is that it can be annoying to queue up many orders, but it's still way better than the non-factory alternative (which is having separate machines that you'd be walking to each and setting orders individually)
There is literally NO downside to using machines in a factory over using them outside of one, as long as you actually properly make use of all your machine power.
Of course it'd be better if the game automatically spread out a single order amongst all available machine power, instead of making you do it manually, but whatever.
So, let’s say I wanted to make a huge amount of OP milk tea - if I had 1000 units of tea I could possibly make, and I had 10 machine power worth of blenders, I could submit 10 orders of 100 and get 1000 in about 500 hours (they take about 30 minutes to make each).
Edit: 500 hours would be if they were all make on one machine. Divide that by ten and the actual time would be 50 hours for 1000 units of milk tea... nice.
I've also said it somewhere else but just the fact that you simply need to put some condensed power stones to have your machines powered for months is good enough to make the factory awesome. And it's so easy, a couple of clicks and you're done.
As for the machines you put inside, I'd say that you won't really need to have more than one electric furnace at least. Save the slots for more skivers/grinders/furnaces or even blenders. There are only what, two items which need those machines? So 4 of them seem excessive to me. The comprehensive machines add more slots of their specialty though if I understand correctly (if I'm wrong please correct me) so they're a good choice.
Anyway yeah the others already explained, you do need to put manually several times others of the same items if you want a lot of it quickly, but the gain on yard space, of fuel, of time (since you won't have to walk to each machines anymore all over the place and set/check them every day) is worth it as you guess it.
Like factory is already OP enough, I feel like it's fine if you just need to have this as a tiny thing to get around. Or else your worktable isn't much of a use too, it's cool if your dad's old craft table can at least be useful for saving you some material cost and some in-game hours for the daily commissions, while the factory is for the long term, big projects and passive money making.

The fish collection rewards can be buggy. I'd recommend collecting all the Emperors and hand in all 13 emperors at the same time, 1 for each fish type. Do not hand in any other fish. Go home and you should have 2 rewards in your mail. After that you can hand in all the Kings. I do not know if you get a reward for the Kings. I do know if you hand in any fish other than 13 Emperors you have a chance to get no reward. I've done this twice now and gotten rewards both times by only handing in all the Emperors.

Do NOT submit any emperor fish unless you do them all at the same time. A glitch will cause you not to earn a reward if you do otherwise
