It will add the missing dlc in the dlc tab of the game.
About the shoes I have no idea, I'm guessing that they will overlap and you'll have one pair (if they are a part of the costume dlc).
Hm that's weird. Did you try to select the game in your library then right click -> properties in order to see the dlc tab at the pop-up window?

For those who are confused as to how to use Super Sonic, you pick whether or not you want the use Super Sonic at the level select menu. First, pick a classic Sonic stage, and you should see an icon showing normal Sonic's face. Press left or right, which should switch him to Super Sonic. Once that's done, you just have to collect 50 rings in the level, and you'll transform!
