As far as the best thoughts it's a bit subjective based on your build. You may need thoughts that raise the learning cap of a particular skill if you're trying to plug a specific hole in your build (Cop of the Apocalypse or Hobocop if you want to get a high level of Shivers but started with 1 in Physical stats, for example). You might want particular ones for thematic reasons, others for boosts to particular skills. Others alter core gameplay mechanics in ways that might dovetail neatly with your playthrough, providing enhanced ways to gain XP or making money. And some are borderline worthless (thoughts that simply reset currently known white skill checks of a certain type, or give you a bonus of +1 to a skill but also a penalty of -1 to a different one).
A handful of thoughts (like The Bow Collector) offer a bonus of +3 points to a skill, but most offer +2 or less. Considering that beyond the first three thoughts you'll need to spend a skill point to unlock a slot to put the thought in, the thoughts that provide a bonus of +2 to +3 skill points are stand outs.
