1. Try launching the game directly from the game folder, without using steam.
2. Try launching it as an admin (right-click - run as)
3. See if your antivirus (or anything else) does not block savefiles C:\Users\YOUR_USERNAME\AppData\LocalLow\ZAUM Studio\Disco Elysium\SaveGames - they have some weird filetype extension
4. Also, this is only a hunch, but does either of you have extensivly long username or uses additional directories instead of the one above? Because there's a limit of characters that directory can use - on windows (pre some win10 update), it's 260 characters. So if your character is in some weird-ass area and your path to the save file is longer than the one above, there's a chance that save file was turned from "Disco AutoSave, Doomed Commercial Area, Day 1, 16-31(10_15_2019 9-26-32 PM).ntwtf.zip" to, for example, "Disco AutoSave, Doomed Commercial Area, Day 1, 16-31(10_15_201" - and the game can't find the "original" file it thinks it created.
Since the files existed before, there's a big chance they still do. If you lost several hours of progress it might be worth trying to recover it with some file-recovery apps (plenty online, not linking here because it'll get blocked as a virus).
A restart of the game will fix it, but it is most annoying.
