Of course, that would mean either manning multiple subs by splitting your crew or somehow docking with the other sub and becoming a much larger target. After my "crush depth" experience where my imploded and I had to stitch it back together and sail it back to port has me convinced this is doable, albeit expensive and dangerous :)
I really like your idea about the road block. In certain situations, like you are fleeing from enemies, it would bring in some thrilling moments, when suddenly the road is blocked.
On the other side, as soon as you reach the middle rim on the map, the maps are starting to get way more labyrinthic than the hose-likes in the outer rim... In those levels you would be better advised to search for another entry, than doing some EVA-missions...
I like the idea about the barnacle, too. It should be harmless to the hull (i.e. not damaging it) but could draw ENERGY from the ship-net and/or slow down the ship, when it is ignored. Several of them at one ship would make it not operable because all the energy gets sucked off, or the ship can't move because those barnacle have slung around the ship with their tentacles (and are holding firm on around structures in the surrounding...
