Mudraptor nest not clearing
After killing all mudraptors and 2 offspring (3 skull variant) which spawned from the eggs, the mudraptor nest mission did not clear, even after returning to the sub. I presume this is a bug. If this is not a bug, how do I clear the mission?

The nest is in a tight passageway if that might have anything to do with it.

Edit: found the other small egg needed. Keep in mind that small egg items do not glow like the larger eggs. If you have removed all of the small eggs in the nest, you will receive a notification at the bottom when leaving the cave denoting that the nest has been cleared

Have you destroyed the remaining eggs? Also sometimes the eggs spawn as the small item variant[barotraumagame.com] so you have to use your eye-holes to locate them and take them away to your sub.
Same goes for Crawler nests, as they also have an egg item which you can hatch. Not for Threshers though.

There is one small item egg that spawns and only 2 large eggs. I always destroy large eggs (and kill spawned hatchlings). I have tried both taking the small item egg back to the sub (which did not work) and destroying it (which also did not work). Is it possible that there are eggs being covered by nearby ore or gas vents?

There should always be two of them. Three if its a 4-skull mission. And yes, they can be covered behind objects. Although you should still be able to find them marked on the Handheld Sonar if I remember correctly.

When I look at my sonar, there is just one dot labeled "mudraptor nest". Wish the sonar was more directly tied to the eggs for simplicity. Will it say the mission is complete when the last large egg is destroyed or when I return to the sub?

It'll display a message saying that the nest is wiped on the last large egg being destroyed, if there are no small eggs generated for that nest anywhere that is. Otherwise, it'd display the message only when all large eggs are destroyed and the small eggs are either carried outside the nest or destroyed as well.

same problem here, 2 large eggs (hatched and killed the offspring) and destroyed the only small egg, also killed the mudraptor adults, still didn't mark the mission as complete

The small eggs don't glow, so chances are that you missed a small egg like I did. Check again if you can, and be thorough. You will get the notification once you leave the cave.
