Anything else like pumps is just making sure water doesn't get to these two components after you leave and breaking them.
So repair the hull (so no water gets in), run the pumps (so the current water and any unseen leaks get pumped out and don't flood), repair the generator, junction boxes and sonar, turn on the sonar and keep it on, then when leaving make sure to close the doors so you don't flood the station on your way out.
Basically the station needs to stay functional with its sonar on until you reach the destination.
It's not hard.
Also pro tip the fuel you put inside the reactor doesn't matter at what percentage it is. Unlike your ship, the fuel rods placed in beacon reactors don't deteriorate, so even a 5% fuel rod will last an hour. So I usually take my half-empty fuels and use them instead of full ones.
You need relay components if you have problem with junctions.
Either it's a bug, or you accidentally turned the sonar (or reactor) off, or you need to ban a griefer.
If you want to be absolutely sure, leave a crewmate behind in the station to maintain it and don't dawdle.
Im pretty sure it will because I just fix degraded junction after I turn on the beacon a moment ago.
Either yours was damaged before you activated the bbeacon, or you ran into a bug.
