If you want to be sure they eat something, either feed them directly before you go away to do something else, and make sure they eat it. Or put them in smaller room, so they will reach food multiple times and that may trigger eating, you can also grab and drop them near the food repeatedly, that may kindoff "restart" them into eating eventually, just make sure to always move further away, they have bug/feature that they only eat when alone.
On the other hand, sometime they can be killed quite easily by spinnelings, they are absolute snipers when it comes to hitting something alive in sub, and hull can be just slightly damaged.
They can also die by some weird glitch in game, like automatic doors closing / "phasing" them into another floor or moving them rapidly from one place to another, players usually get just slightly hurt, but for pets it may be fatal.
I tried picking up and dropping the food on them a few times but figured they just weren't hungry enough yet.
How do I feed them directly? Do you mean putting it in their inventory?
Plus, pets try to "protect" their owners, even when there's no threat. Which is why everyone recommends leaving them in a room (with no crew members) and dropping food on the ground.
The pets have different diets. Not all pets eat the same food. To find out what food each pet eats, you can visit the official website barotraumagame.com
Also, they will only eat if they have the hamburger icon bubble on them.

*I am using Pet Food which is considered a preferred food for all types.
*The pets are alone with multiple Pet Food on the floor.

I returned to find that the pets had disappeared without a trace. Perhaps there is something else (a bug) causing them to despawn.
I really don't know what is happening but it is bothering me because eggs cost 650mk so replacing them isn't cheap.
In the most recent example I had both a Psilotoad and an Orange Boy in the same room. It is a custom sub/door so bots cannot open this room. Pet Food on the floor. I go to outpost and do some shopping (etc.). I return to my sub to check on the pets because I've been having this issue repeatedly (specifically with Psilotoads and Peanuts). The Orange Boy is where I left him but the Psilotoad is gone-- mysteriously. An untouched Pet Food is still on the floor (the same food I picked up and dropped a few times to make sure they see it). Orange Boy has shed and pooped (in the same spot) but there is no trace of me ever having a Psilotoad, no drops, nothing.

But some bugs, they won't eat somewhere, you should find a place where they will eat.
Another reason, the new round will make your pets "spawn" again, which means they will be brought to somewhere.
This turned out to be a bug with the priorities of the pets, thank you zelda for reporting it on Github!
A fix has been pushed on our private dev build, and it will hopefully be included in the next patch.
But still, even after the fix is live, keep in mind the mechanics of the pets. Especially the fact that in order to eat, the pet needs to be hungry, and that Peanut cannot move if someone is looking at it. Leave the pets fully alone in a room as a workaround for now, as they will prefer following players or other pets to eating. In addition, if the health of the pet is low, they will prioritize eating more. Hope this helps!
