You might have to sacrifice a fuel rod too to get the sub moving again, unless you feel like recovering it after you move the sub anyway. Personally I like to send the pirate subs into the abyss when they pin my sub down, lol. It's cathatic.
On the bright side, that's a load of Mechanical and Engineering XP awaiting you!
Also, if at any point in the game you find your self stuck in your sub, remember that you have plasma cutters. Find a room with a wall towards water, close it, than cut your own subs wall open to make an exit.
It helps tremendously if you cancel the AI-s "fix hull breach" orders for the time... and also if you wear a dive suit.
Do the pumps work on the pirate sub? I'm not sure if it would work, but if you can fix it up so the water is out of it than hook up its ballast tanks to wiring that forces them to empty it should float up, thus releasing your sub.
