Against creatures you generally want decoys.
Nuclear decoy might shave off a few plates off an Endworm, but against the other big threats they do relatively little damage, and they come with the added risk of having the creature push or pull your sub into the nuke as well.
On my own gimmick sub which has only single, fixed railgun mount and unswappable dorsal coilguns (you read that right), we still like to use nuclear decoys against Abyss monsters because we're pretty much swimming in Incendium and other materials. But if you can engage downwards more properly, there's no need to bother with depth charges except when you need an actual decoy.
Nuclear decoy has slightly shorter decoy duration for some reason as well.
Regular depth charges with non-nuclear explosives are probably only useful for breaching into wrecks, but you'd need to locate the Thalamus and somehow avoid becoming snared while traversing above it to deliver the payload. Drones or other shuttles with depth charge capability might be able to pull that off better.
I'm pretty sure they need to be primed by the loader and launcher tube. :P
