Other option: stock up on Nuclear Railgun shells, they absolutely destroy all the walls, but don't harm the Thalamus, usually 1 or 2 are enough to de-shell the whole wreck and then you can use scooter to zoom around and go for the brain. Once you find the brain, I suggest use SMG for ease of reload if you miss your shots and be security for the better weapon skills.
FYI, the submarine you just destroyed still functions as a sunken sub, and can still be looted for valuables you may need.
Other than some subs from the steam workshop, I don't use any mods.
We didn't enter a Thalamus-infected sub this time, but passed one briefly and the plasma cutters were a godsend for the tentacles.
As some comments mentioned the use of the coil- or railguns, that didn't work for us that time (we destroyed the hull where the brain was located, but I shot a teammate in the head instead...)
Our game was probably bugged as this is still in early access, but all this advice was all very helpful!
From all this info I can gather the following info: generally speaking you should be able to kill most the Thalamus with a weapon of your choosing except for the tentacles of the flesh guns.
It seems like my game session was just a bit scrambled.
