From memory, the guardians should be the same kind of thing as those found in ruins so you have to hit them on their round head which is their weakest / softest part. You can lure them away one at a time if you're a good pilot and sit somewhere such that your best weapon is on them all of the time, e.g. brace the sub against the ceiling or against a wall.
You should bring extra crew (bots) and lots and lots of ammo (or materials to make it) unless you're confident of hitting the targets 100% of the time. Bots don't always aim for the head on the guardians so it pays to take control and do the aiming yourself, a few good laser shots killed them for me.
No side path for subs that I found, although there was a small tunnel that a diver could get through, but to what end I'm not sure as I wouldn't fancy taking on a guardian that way.
Yeah, burn damage and lacerations are actually not effective against guardians, assuming they have similar resistances as the regular kinds.
The guardians are not the same as the ruin ones either; Portal Guardians are much stronger and have a laser autocannon on their backs which pulverizes all vanilla armor in the game. How you managed to deal with multiple of them then have enough ammo to close in on the main target without your screen turning into a Basshunter AMV for the following hour just to sink repeatedly is beyond me.
Those guardians managed to eliminate about 2/3 of my bot crew, their lasers went pretty much straight through the hull, bots died of multiple deep tissue injuries.
But like I said, a few good pulse laser hits to their heads seemed to do the trick (the pulse laser can be very powerful combined with security talents etc).
As for the main bad guy, once you learn the pattern / trick he's not that difficult to kill. It did take me a while to complete that last section of the game, no lie, and those weird things he fires out did confuse me for a while until I discovered the 'trick'. Nukes are not required, that's just overkill for anything in this game IMO, a bit of a gimmick and Fun With Radiation.
I've finished two campaigns, one with bots and one with players and I can tell you that even with a player crew this fight will be more than fcking tedious (and even undo-able) if you don't have a Railgun. Also Flak Cannons don't count for sht here.
You need a Railgun, with as many Nuclear, Physicorium and normal shells as you can get. Get enough fuel, then turn every remaining Uranium/Fuel Rods into nuclear shells.
You also need to have a player man the Railgun during all fights. If you're the only player, then you need to position the ship and run to the Railgun immediately.
Guardians can be easily wrecked with the Railgun. Use Nuclear if you want but do keep some for the final boss.
I don't know if you've reached the final boss yet but I will still guide you without spoiling:
[/b]You need to leave the middle Pylon for last, and then you need to move directly to the boss and shoot him with the Railgun, ignoring all other enemies as they will just slow you down and make you lose. Aim for the boss and shoot, even if he's off-screen. Snipe him.[/b]
Losing over half the crew and being stuck in a knife fight with satan paints the picture Nukes are much needed arsenal for this part of the game. It takes several nukes even, which again impresses me you took it out without a heavy mount or tube.
You don't need the ship to destroy the Pylons, you can place crewmembers there who will destroy them on command, after you position the ship with your optimal range.
Placing the ship at the top is most beneficial because projectiles can always go downwards even after they lose speed. If you start at the bottom however, projectiles have a chance of not reaching the target due to gravity.
