Well, it’s a little complicated because each tree is designed for a different type of playstyle. Whichever one you choose first should be the sort of playstyle you’re interested in. If you want a quick summary for each tree, you can head to the wiki.
Personally, I’d go with the following trees for each class:
Captain-Gunslinger
Medical Officer-Medic
Security Officer- Gunner
Engineer- Physicist
Mechanic- Brawler
Assistant- Assistant
I can’t speak too well to all of these, since I main captain, but based on how I’ve seen the talents in action these are my favorite choices.

You ruin games for yourself by looking for "best" strategies as soon as you start them..
Play it, find out how it works, get talents that suit your playstyle.

Captain: Skipper (get Trickle Down ASAP, then skill gain speed talents). This will change when 1.0 update arrives.

Security: Frogman for players, the other ones for bots

Medic: Xenologist for players, the middle one (Medic) for bots, followed by Chemist for either player or bot

Engi: Weapons Engineer for players; Physicist for bots

Mech: They are all mediocre, it depends what kind of crew you have. If you don't have a Frogman player and have a mechanic player instead, go for Brawler, then Scrapper. Only the player mechanic can operate Portable Pumps so that's something to consider.

Assistant: Apprentice. If you choose an apprenticeship to a role that is played by a player, go for Loyal Assistant. If the role is played by bots only, go for Treacherous Scum.

When playing on other people's servers I love going for Assistant with Mechanic apprenticeship. Any of the T3 talent trees are great. Fabrication mechanic? Combines well with assistants constantly having to move around and clean stuff up anyway, plus you singlehandedly improve everyone's fabrication quality by 2 tiers. Repairman mechanic? Extra-durable pumps, potentially have your own army (2 petraptos, 2 defense bots), you'll singlehandedly defend and repair the interior of the sub, keeping it afloat. Mecha mechanic? You can combine clown power with exosuit bonus and you have all the bonuses of the tree, making you effectively a exosuit-sonic in water when carrying a crate. Never before was looting a wreck so easy. Plus, beating mudraptors to death with a metal stick.
