I usually clean my large sub up and put stuff where they were originally before I boot up my server from each sessions.
Im playing the solo campaign because I dont have many people to play with, but the bots do the opposite thing to cleaning, they make a mess so i'm asking what's the best course of action.

Im not a native english speaker so I'm not sure exactly where is the airlock thing on a Dugong sub lol, I guess it is the most upper door to the left?
Items that leave empty containers (coilgun ammo boxes, welding fuel tanks) can be recycled at the deconstructor.
Oxygen tanks and batteries can be recharged.
For everything else, when in doubt, use the deconstructor.
You just have to manage the sub yourself when you get to the station, until the Ai gets coded to put items back where they got them from. However as it stands that might be a while, the game is going to get more content before existing content is polished up.
