How to update my submarine?

Idk how to do it, the new update changed how you update your mods.

You can't find your old custom sub? There is a new folder now. It sounds like your sub didn't migrate. You need to move it from the old folder to the new folder. There is also a new format. You could try and copy it. Or the easy solution is to save a new nothing sub with the same name. Then replace that nothing sub file with the correct sub.

This is a known problem, the devs are aware of it. I think their suggestion to date was to upload it as a fresh Workshop item but I'm not going to do this with mine, I'd rather wait to see if they provide a proper fix. A patch is apparently due in the next week or so, fingers crossed it contains a fix for this problem eh.

Just add back the option to select the game file you want to update your sub with, like you had before, idk why they removed that.
