Found a few 'exploits' and such like in the process, some trivial, some need fixing (and duly reported). This particular one is a long known bug and should have been sorted years ago.

It seems one shouldn't exceed around 90 carrots.
If the game bugs out if you put too many items in a box, and there's no check or limit against this, then it's bad game design and something the developers need to fix.
Certainly I have saves with over 100 carrots in though. Maybe I shouldn't O.o
I'm not sure what exactly helped me, so I'll just describe the order of my actions.
1. I put 20 carrots in the donkey carrot box.
2. Built a new pallet.
3. Sent 5 apples on a donkey quest.
4. Slept.
5. Exit to the main menu.
6. I loaded the save, took all my carrots into inventory (~ 150 pieces), went to the donkey carrot box and put the carrots 1 time (!). Immediately after that, the donkey gave up the body and left. There were 45 carrots in the box (and there were 40, that is, I got 50, and 5 took the donkey)
IMHO -- steps 5 and 6 are enought to fix the bug.
