Dungeons are one and done. Nothing re-spawns. Nothing remains. If you leave drops on the floor, they vanish after you leave (always empty your bags! and empty between floors). NEVER use the bookshelves in the dungeons, those things also cause items to vanish, and quest items can be destroyed this way. You can hardlock yourself.
If you don't destroy the broken furniture first pass, you can save on bag space, and bloody nails are only needed the once (and honestly seem like too much of a pain to clean, so I tend to delete them after Snake has gotten his requested amount).
Tools can be sold. Krezwold will take all starting tools, and each higher rank tool goes to a specific vendor (tier 2 needs to be unlocked, I think? I don't think it's tier 3).
Grave markers and fences can be deconstructed at the appropriate bench for partial materials, so putting them on a shelf seems a little wasteful to me?
Quest items, you can get rid of as mentioned, but I've personally never been that tight for space once I really start collecting them. I have a rack in the lab for everything.
Also, my lab racks are full of embalming liquids, I made WAY too much. And extra organs. Yes, I could put a bunch of trunks in the yard, but I already get lost going through 5-6 of em to find one item.
