If he's not there, it's because it's not his day (also the current day is the one at the bottom of the clock).
The guards will leave once the inquisitor tell them to stop guarding the area. (which is part of his questline).
However, 2 things:
If you play for too long, all NPC schedule tend to break and they stop showing.
Simply saving -> Leaving to the main menu -> Loading back will fix it.
It will only fix they schedule for the next time. If it was already mid day and a NPC schedule was broken, saving/reloading won't make it go to his spot that day (but he will be there the next week).
I would generally recommend to save/exit the game at least once per week.
The next is that the clock can sometime be confusing.
The sun/moon above the church show the passage of time during the day.
The day below the church is the current day.
The fact that the church point at something can be confusing, but the current day is really the one below.
