I just would like to know if I can do anything to the body to always get 7 (14) sin shards from healing. Do I have to leave the corpse for 2 days before extracting the more harmed soul? Something else? What if I exchange organs? Can I even extract the soul after manipulating the body?
Regarding trying to get the soul to always roll a 7, I don't think anyone has earnestly made the attempt. In my experience, it appears to be relatively random, at least not dependent on the incoming corpses skull-rating. And i doubt freshness would matter (except in soul gratitude returns).
The 4/7 seems to be a 50/50 chance.
They will have varying amount of "skulls" to be healed. Ranging from 5 up to 14.
I found no link between the corpse and the souls, I think they are rolled separately.
In regards to sin shards, the amount of matching "skulls" has 0 impact only the presence of an organ.
Even if you put an organ with 0/0 skull that match some healing required, it will still provide it's 1 sin shards.
Matching skulls or the freshness indeed only impact the amount of soul gratitude, not sin shards.
The only way to increase the amount of sin shards is through a glitch. You can "copy" an harmed soul into another harmed soul.
So you can keep an harmed soul with 7 "sins" and use it to swap any incoming soul with 4 into a 7.
I may have found an influence, but it needs further testing. If I find organs with 3 white skulls and remove them before extracting the soul, it seems to end up at 7/14 shards. I think I have read it in a lengthy german guide about how to get bodies with 26 skulls, the author always does the same before extracting the souls. But it could be just coincidences and the author did not explain why doing so.
You need a soul storage built in the soul room (the one that preserve soul for a long time, not sure of the exact name).
Put the soul you want to copy in the storage.
Then put the soul you want to erase into the soul healer, then remove it.
Instead of pulling out just the soul in the healer, the game pulled out 2 souls, the one in the healer and one from the storage.
It also copied the one in the storage into the one in the healer (including durability).
I don't think removing organ has an effect. I've tried extracting the soul, checking what it has, reloading and modifying the corpse and the soul was the same no matter what I tried.
For improving the corpse to 26, it always make sense to remove all important organs and body parts that can be improved.
This make it easier to then add a dark organ, do all the injections, then add back "improved" body parts.
Removing organs has no effect, you are right. The skull values of the organs of the harmed soul that you see in the soul cleaner differ from the organ values in the body. E.g. sometimes there is "spiritual" fat with some white skulls in the harmed soul, but physical fat of the bodies never has a white skull without modification..
Also there is no prayer that has an effect on the values of the spiritual organs of the harmed souls. The devs could have put it into the one relatively useless prayer of this dlc which is only good for remote map crafting.
