The soul traps just slow down the rate at which the souls decay and disappear, but I've never had a soul backlog to where I needed to use them. So mostly they're there to boost your Soul Gratitude amount.
Remove soul, heal soul, teleport soul, job's done in 15 seconds.
From what I have read, it's best to modify all the parts you need to have 3 red and 3 white (7 parts in total) to heal the souls (you also seem to need soul points to do the stuff?) and just keep using those same parts, no need to change them, tho with almost no info in-game or the wiki, I'm not sure how it all works, just googled and read some stuff that others have mentioned.
If you don't extract the souls immediately they break and become sin shards, also the soul boxes (forgot the name) work to an extent, but work better when they get upgraded.
Once the souls get healed you can use the third machine (again forgot the name) and send them away, then you get points to do certain research and other stuff.
