Pick a headstone and fence that togeter cover all red and white skulls. Or just the best set you can afford.
If the body has 2 red, you get all white skulls, if more, the prepared body will still have red skulls. But the only in-game consequence is that you need better headstone/fence to use the body fully. (At least until today, I haven't palyed with better save soul yet). The ghost is lying:) The red skulls won't "attack" the graveyard again.
More options appears only when you unlock embalming. This is probably covered in that guide you have found. In short version, Lye+glue + silver gets you +3 white, gold injection (you can buy gold elixir from Clotho or gold nuggets in the refuge camp) gives +2 wtite, and reduces 2 red, but the body has to have those two reds. In a rare situation the body is "too pure", you can take the skull (+1red) or put dark injection (+2 red).
Then cut the fat and drain blood.
Theoretically, you can try swapping the "main" body parts in early-ish game, but:
-without the end-game perk you do not see skulls on the parts, and brain/heart/gutpipe get random amount of them. So it is a lottery and you work blind.
-without both 'surgery' perks surgeon's mistake will happen often.
IMHO, it is not worth the work.
