1. The loot was incorrectly placed by a game designer, or placed and they forgot to position it in a correct location while editing the game.
2. We're dealing with an actual secret room, quite possibly an easter egg. It would have been perfectly hidden, except for the 3 urns(assuming) that can be detected with animus pulse. This means that the unbreakable doors may have a trigger to remove them, open them, etc. Or there may be a secret entrance somewhere else, like near the lower coast line that reached up via a tunnel into the building.
Number 2 is obviously a little far-fetched, but it does fall into a proper category of what we're seeing with the animus pulse.
Two loot boxes are in throne room, one by the throne and one to the right, in the courtyard central building with the statues at its entrance. And one is in north west corner of the courtyard the door is by the fountain, enter the building see the pool and turn left.
