The DualShock4 isn't officially supported by AC: Origins so if anyone in the community has any tips on how they got it to work with their setup please feel free to help Nick out.

Maybe try out DS4? I use it for FIFA and ACO only and I've never encountered any problems.
Apologies, I was referring to Dualshock 4 in shorthand, sorry for the confusion.

The main reason this is working is beacause DS4 is tricking the computer into thinking that it is an xbox controler and not a PS4 controller.
DualShock 4 is not an officially supported pad. Do not listen to that other user as he is incorrect.

Why does the game show a PS4 controller for the split seconds that it is working and it also show all the buttons corretly.
Compatibility may be added in the future but currently it is not officially supported. However it is possible to get it to work.
