Anyone know why so many of them are still in my inventory?

They are just there.

They shouldn't bother you though. You can just ignore their presence in the inventory.

What about the halo of the Huntress? why do i have an option to sell that in the assassin hideout?

AFAIK it's not the only item you can sell.

You won't have any quest that will ''use'' this item. I also have it in the inventory and it seems like I can either sell it or keep it. There's no indication of it being used somewhere.

SEEMS that during the fight with Flavious it prevents you from being controlled by the orb.
