You'll only run into this with Assigned missions, since those are the story quests. To get around it, you both need to start the quest separately, watch all the cutscenes, and then have one quit their quest and join the other. You'll both still get credit for clearing that quest upon completion.
Optional quests, Investigations, and other quests like special events don't work like this. Their only requirement is that you must be a specific Hunter Rank to run them. Only quests with cutscenes and story quests are a pain to workaround, and they thankfully get fewer and fewer as you progress through the game.
Well, you can play most of the missions normally. Like I said before, only quests with cutscenes are the issue. Once you get past Low Rank, the amount of cutscene quests you run across will drop dramatically, and you're running Investigations or Optional quests for materials far more often at that point.
Low Rank is basically the tutorial for the game, so keep that in mind as you play.
