Let me explain:
Note down all mods you had and delete your NativePC folder at the game directory. It will be easier to deal with them when you start using the manager. It will also let you get rid of mods that you forgot about. The mod manager can't find or delete mods it doesn't "have" in its cache. It's simply a tool that compares file locations and names. It can't magically find the mods/files that it has no idea about.
1. After launching the mod manager, you must tell where the mods should end up at. The top part should look something like this[imgur.com] (drive letter might be different for you).
2. Drag and drop mods that only have a "NativePC" folder packed in them into the manager. You usually don't have to extract and repack them, but sometimes mod authors mess things up by packing mods wrong. You don't need to extract the mods to do this. Simply drag and drop the zip/rar file.
3. After the mod gets added to the manager, the .zip file (or .rar file) will disappear. This is normal, and there is nothing to worry about. It simply got moved to a cache location the mod manager uses. You can right click and "Open Location" to find it. Also, adding a mod may lag the manager for a while if the mod is large and/or has too many files. This is also normal. Be patient.
4. Once you add the mods you wanted, you can just right click and select "Install ALL Files" to install them. As I said in point 3, the manager lags a bunch when dealing with large or too many files, but it will work properly. Still better than Vortex, since it won't cause any issues by trying to be smart[imgur.com].
5. Launch the game and confirm the mods are loaded.
