hardest to counter is probably either seer or batrider.
Before receiving numerous nerfs, Dark Seer and Batrider were overpowered. They could both do literally anything in the game and do it better than anyone else. They could both jungle, offlane, mid, etc. and still do it super-effectively. Their skill-sets were innately amazing (and still are), but numerous nerfs have kept them in check. They are still super-effective in pros and pubs alike, though.
As for deciding who the hardest hero to master is, I couldn't give a definite answer. I would have to give a small list of them because they're hard in very different ways.
Chen: Micro skills and taking advantage of the creep skills to the fullest.
Invoker: NOT invoking spells quickly, this is easy to master with enough practice. The hardest thing to do is to effectively use all 10 skills consistently in the game. It's not that hard to use some devastating combos, but using the other 6 or 7 skills effectively is hard to master.
Puck: This hero's all about dodging, crowd-control, and evasion. Simple (but not)
Pudge: Although he's the most popular hero in the game, Pudge is incredibly hard to master. Actually mastering the power of the hook takes countless hours of Pudge and hours in Dota itself. Game experience is key to really be effective with this hero.
Invoker is probably the most useful even if the player hardly understands Invoker's versatility.
Chen is really easy to mess up---he's like a first minute ganker with the right choice of neutral creep pet, who can ruin a junggling carry hero's initial start, but Chen rapidly loses utility as the match progresses
Hooking with pudge is just hard because it is not auto-target. I'd say it is much harder than the hookshot of Clockwerk. But there are cool combo's with pudge like hide, force staff/blink then hook, then TP back to pool dragging enemy to their death.
Invoker is and for good reason. Most people think they can play him.
