Same as the physical damage is reduced by armor, the hit that goes with javelin is just the same.
Basically, 30% change, on each attack, for that attack to be "Ignore Evasion + Deal extra magical damage".
A good example would be WW freezing a person, making it immune to physical damage. Hitting with maelstrom won't "Pierce" the ice, since the target is immune, not with dodging: but the magic dmg of the proc of the javelin, just like a maelstrom proc and any other magical dmg source, it would still go thru.
