Is there a way to counter omniknights ultimate?

Magic and pure damage, or just disengage/keep them occupied until it runs out.

Either magic/pure damage, or spells that'll help you wait it out until it wears off (Medusa or Naga Siren's ult are great for delaying fights). Similarly, escape spells and items like weaver's shukuchi, or morphling's waveform etc., as well as force staff and shadow blade will help you disengage from fights until they no longer have Guardian Angel.

Fully maxed out with aghs, it only lasts 10 seconds, but with a refresher, 20 seconds can be brutally difficult, so try to stop omni before he can afford both an aghs AND refresher.

Also keep in mind that it's fully dispellable. http://dota2.gamepedia.com/Dispel#Sources_of_dispel Though you're unlikely to be able to dispel everyone in a team fight, it can help you take out high-priority targets by dispelling them when they think they're practically invincible.

Finally, silence. Any source of silence, especially Silencer's ulti can utterly ruin an opponent's plans if you manage to get it off before omniknight. Just be sure you have enough wards to see the enemy coming before they see you.

I mean, purge is helpful, but like I said, I wouldn't count on being able to purge everyone in a 5v5 fight.

There's tornado and fortune's end for AOE purges. Plus diffusal is a 4 second cooldown which can at the very least help you focus a couple important targets during the ult, it's better than nothing.

For funsies, Rubick, spell steal Omni's ult and then AFTER Omni ults, then you ult.

Rubick is always the answer. Pub games really need more good rubick players.

rubick is not that much against omni. at least i don't think so. omni does leave a lot of openning to have his spells stolen, but the key is to buy Aether lens in this case and stay out of range in teamfights. use your to combo with the initiator, have quick reflex to use repel not so defensive, but offensively, like, casting when you about to stun, stuff like that... i really dislike having omni in my team because more often than not, i see them rushing aghs and being quite cheap with their heals and repels.

as someone that plays omni more than i should, heroes that I dislike to see are natural diffusal heroes, like PL, Riki and Spectre sometimes, heroes with long silences like Drow and Silencer and initiators like Axe, Enigma, Tide... if you are disabled, you can't save anyone, so that's a problem.

the real counters for omni though, imo, are OD, Razor, Oracle and Shadow Demon. Oracle can dispel anything Omni does with his purge, Shadow Demon with aghs is not an easy thing to deal with since his ult has a very short CD and can have 3 charges, Razor purges anyone that cast something on him, so repeling won't be as useful in teamfights if he's around and OD can still do damage with his orb even if you ult since it's pure damage, not to mention his banish spell that can take you so he can focus other heroes.

Problem is most pubs pick carries which are also mostly melee and most melee heroes have spells that either help or require them to be in the middle of the fight which is exactly what rubick doesn't want. I love the hero but he is probably the most situational in the game since his effectiveness is almost entirely based around enemy picks and the chance to steal from those picks.

Well yes, of course it all depends on the enemy lineup. But rubick's telekinesis is good at keeping opponents away, or pulling to towards an ally. And a blink dagger or force staff, or even an aether lense can help him keep a reasonable distance. Rubick is just so satisfying when played right, I wish I saw him more. He's the only hero who can pull off crazy multi-ulti combos on his own.
