Reapers Scythe and Magic immunity.
So the stun pierce magic immunity, but you can't target magic immune ennemies anyway.

Since omniknight doesn't have a bkb spell anymore are there any occasion where you will actually stun a magic immune target (I don't count fate eddit as an equivalent)?

There's rarely a reason not to stun a target. When the target is in a state of high status resistance or was just stunned by another action are probably the only two reasons not to.
The bigger issue is what you're using to stun and where that action should be placed. If a pudge or necro for instance stuns a juggernaught in bladefury, it's to lockdown for others to do damage and/or catch him coming out of magic immunity status so that he's vulnerable to other actions preventable by magic immunity. Otherwise they should wait until the enemy comes out of their magic immune status.

Scythe can't target spell immune targets.

Exactly someone told me to ult a spinning juggernaut earlier and by reading the spell description I was wondering if there were any remaining cases where a target would activate some magic immune mechanism after being lockdown.

I’m not sure what would happen but I can think of at least 1 situation where a hero stunned by scythe becomes magic immune:

A Rubick with aghs gets scythed, an ally of his casts lotus orb on him, enemy LC duels him.

Figures that it'd be a Rubick interaction, though in that case wouldn't the requirement be to just have aghs and lotus on you?

Lotus reflects the aghs upgraded version of spells as long as the one affected by echo shell has aghs but that'd work too.

No it would need to be duelled as well since where else is the magic immunity coming from? Doesn’t have to be Rubick though

To clarify only the target needs aghs, LC having one is irrelevant.
