Post lore theories here, from the actually pretty reasonable to the completely insane. I will start:
The monster in Legion Commander's backstory is a demon. This explains why she can speak the infernal tongue.

Io is the Omniscience. Just read his lore. You'll understand.

The battle from Oracle's backstory (the one where reality fractured into every possible outcome at once) is representative of the war of the Ancients. Every DotA 2 match is just one possible outcome out of many.
Also, Leshrac is aware he's in a video game. That's the horrible truth he uncovered.

The mind of Eldar Titan is the Primordial Mind mentioned in Arc Warden's lore, which was shatttered. The Dota 2 universe is Elder Titan's insanity in physical form, hence the emphasis on shards, crystals, fragments. Leshrac's lore mentions the chronoptic crystals. The two main parts of his (Elder Titan's) mind (Radiant and Dire) are mirrored by other heroes in a dual kind of way, the Crystal Maiden and Lina, Jakiro, Ogre Magi. The Fundament (Chaos Knight, Io, Keeper of the Light and Enigma), as others have pointed out, represent the strong force, electromagnetism, the weak force and gravity in physics. Keeper took Io from the Primordial plane just after the shattering and made Phoenix. Phoenix is the Burning Celestial mentioned in Ember Spirit's lore. This is my opnion with the exception of the Fundament which can be found elsewhere.
