Another way of looking at it is the game is fictional. So if they do reference god it's in the fictitious universe instead of the actual universe. And that a fictional god would be a different entity to the real god.

killing god is quite common in japanese games, but i don't really recall one where it's an obvious reference to abrahamic god. certainly not more obvious that the kierkegaard one in this game.

it's plot relevant but we've already kinda talked about it, but if you want to know who the god they are referring to is: it's human beings
