Route B abandoned factory locked chests?

Is it possible to get those as 9s during the twisted religon quest? Most doors are locked and the robos cant jump high enough. Are those chests obtainable in 3rd playtrough perhaps?

I don't think I had any trouble trouble reaching the locked chest but I'm not sure which ones you are specifically referring to. Did you try doing an upwards attack for that extra bit of height? It works better for certain weapons.
