Adam and Eve - the control AI's of the machine network, didn't even know humanity was extinct already.
According to the japanese version, which can be found here

the specific phrase corresponding to "Command" is "人類軍司令部" which directly translates to "headquarters of human army", while "the commander of the bunker" was referred to as "司令官", which literally means commander.
So I would say some secret council of androids created project YoRHa, which also explains why they used machine cores instead of android AI. The point is that they need to give the resistance androids hope, while not actually letting them defeat the machines, otherwise it would be awkward when the androids happily fly to the moon to fetch their human overlords....
Also after some google translating, apparently the archive file "[Top secret]Black box" does not contain information about YoRHa disposal....
TBH the developers really wasn't so careful about the english translations....
Anyway, here's my simple understanding of the story:
An Android cabal of sorts amongst the Androids created Project YoRHa to serve three primary purposes:
1. To perpetuate the belief that mankind still existed, hence raising the hope of the Androids who had begun to lose faith in the war effort since their whole purpose in life was to protect mankind.
2. To build and make use of sacrifical lambs in the fight versus the Machines. These were designated YoRHa Androids and were built using Machine Cores. These were to be all terminated after the war "had been won".
3. To help them win the war against the Machines without sacrificing precious Android life.
What YoRHa and their creators (the Android cabal) didn't realize was that the Machines had, upon killing their Alien creators, already realized that the Machines needed someone to be in conflict with to have purpose in their existence and to further help them evolve.
That's why the final data entry you obtain after completing ending C or D directly states that the Androids (both real and the YoRHa units) were fighting a war they couldn't possibly lose, because the Machines never actually wanted to win themselves and would've made anything possible to prevent the Androids from losing the war.
As I said: The "Council of Humanity" is what we fight in the end... it's the AI representing the Terminal system (the network androids use). The YoRHa plan might originally have been concocted by a commanding body of andoids, but none of them are still around by the time the 14th machine war started... it became a self perpetuating system.
I agree with everything you said apart from 1 thing: this android cabal probably didn't want to win the war as well, because if they won the androids would know humans are extinct, hence YoRHa disposal. Basically two sides fighting but neither really wants to win XD
That's one of the real tragidies of the whole story, when you think about it... the androids thought of themself to be superior to the machines from the start, and never realized they are essentially the same.
I was halve expecting the whole aliens part to be bogus cover up for mutated dead humans, was also expecting the machines and androids etc to be extinct humans.
