Though maybe not. As I recall, Adam's 'unconscious' in the machine ark's computer. This may mean his memories are present, but something was lost when he died off the network. Or maybe it was Eve.
I hypothesis that despite Adam's attempt of experiencing true death(which he did), he ultimate lived thanks to these red girls whom appear to have stored a backup of him secretly.

Btw, they appeared once in the bunker too! On one of the times you leave by the hangar, pay attention on the sides, i think it was at the beggining of route C, it spook me at the time.
Route B, alien space ship.
Route B, ending sequence with 2B and 9S.
Route C, hangar in the bunker at the beginning.
I've probably missed some, because I am almost certain I spotted one of them slightly somewhere in route A. But the alien space ship in route B was probably the first time you got a good glimpse of them.

I believe Pod 042's idea didn't really defeat them. They were more like pushed back.
I first noticed her/it/them/??? in the alien ship during part B. Just a split second, on the corner of the screen, almost cut off. I thought it was a glitch at first haha. Ran around the damn room with the scanner for longer than I care to admit.
They're only a part of the pre-rendered cutscenes so no, they aren't random. They're deliberately spread out to slowly and steadily reveal themselves to the players.
It's the typical "OMG I SAW SOMETHING AND 2B/9S DID NOT OMG WHAT WAS THAT?!!??!?! OMG I SAW IT AGAIN!!!! OMG I MUST CONTINUE PLAYING!!!!"
