Adam and Eve are alive in endings C, D and E. How so?

Because of the network, they are the main nodes of it, so they can replicate, those were not their real main bodies.

And at the missile end (C or D , cant remember) they went on to lead what is left of the machines life forms in a search for a new home (or something like that).

Well, if I remember it correctly ending D (where 9S kills A2) ended with Adam asking 9S if he wanted to join them in the machines' travel to a new world for themselves. So yes, they're most likely alive.

The network is able to save data from machines before they die, just like the bunker can save YoRHa. It seems it can do this even if they're disconnected, either through reconstructing them by salvaging their bodies, or through backups.

Though maybe not. As I recall, Adam's 'unconscious' in the machine ark's computer. This may mean his memories are present, but something was lost when he died off the network. Or maybe it was Eve.

Eve was still connected to the network, Adam on the underhand is correct he did indeed "die" since he was disconnected from the network. BUT, but, S4's BUTT, as you may notice Adam didn't appear to know he had a stalker/observer in a form of a red girl. (You actually see a glimps of them in one of the cutscenes involving Adam or Eve) These girls seem to be the main antagonist/boss/observers of the "network".

I hypothesis that despite Adam's attempt of experiencing true death(which he did), he ultimate lived thanks to these red girls whom appear to have stored a backup of him secretly.

Yea, those girls are the representation of the "Terminal" the soverign entity that is the colective mind of the machines , the big boss of them, that i think, they themselves doesnt even know that exists.

If i understood right :O

Btw, they appeared once in the bunker too! On one of the times you leave by the hangar, pay attention on the sides, i think it was at the beggining of route C, it spook me at the time.

Route B, alien space ship.
Route B, ending sequence with 2B and 9S.
Route C, hangar in the bunker at the beginning.

I've probably missed some, because I am almost certain I spotted one of them slightly somewhere in route A. But the alien space ship in route B was probably the first time you got a good glimpse of them.

They can appear at random even in FMV cut scenes.

I believe Pod 042's idea didn't really defeat them. They were more like pushed back.

hmm. Maybe the appearances are not random at all. I got them to show up more or less in the same spots you all have been mentioning.

They're only a part of the pre-rendered cutscenes so no, they aren't random. They're deliberately spread out to slowly and steadily reveal themselves to the players.

It's the typical "OMG I SAW SOMETHING AND 2B/9S DID NOT OMG WHAT WAS THAT?!!??!?! OMG I SAW IT AGAIN!!!! OMG I MUST CONTINUE PLAYING!!!!"

Kind of a small bummer. Would have been nice if they were indeed random.

Is A2 the only android that communicated with the supposed girls? The cutscenes make it seem like they are overlooking 9S as if he was a puppet to their plans.

No, remember they talked to 9S and even dropped a plot bomb archive addition on him. Plus the times they show up when only he's around basically states they're intrigued by him.
