(update) I just left it for 15 minutes and it skipped the whole section lol
When I was playing through this part as 2B the game crashed (this was the single crush for me) and when I continued I thought nothing happend, but on the second playthrough I got stuck in this "loop" so just let it idle for some time and it should be ok.
Please submit a problem report to both Steam and Square Enix.

Please note that you're going over the boundaries of the particular bug you describe. The fact that some options are not selectable before having created/loaded a save file is because those settings are stored per-save and not globally, as is the case with the two threads you linked to.
What you're describing however is a scenario that could potentially occur if the hardware or computer have switched between the time of the recording during route A and the playback during route B. The change in hardware/computer/etc could cause different options to be available, which could result in the bug you described.
But that issue is separate from the main menu settings options being greyed out. Those aren't available because, as I mentioned, they're stored per-save and must be changed after loading a certain slot.
Edit: Also, I've heard from someone that the recording ends itself after upwards of 25 minutes of waiting, so just wait and it could potentially solve itself.
After hours of observation and testing, the looping during the second play-through and the disabled controls are intertwined problems - unrelated to corrupted save file problems.
In fact, during recent testing, I lost some of my save files, so I will have to replay some of the game to test the 30 minute wait suggestion...
if you are impatient, just install cheat engine and use the speedhack command. saved me 10 mins i guess.
If you leave it for 10 minutes at 9S the recording capacity runs out and the loop is over!
