I'm pretty sure you have to play until you wake up in the bunker the first time. The first hour is basically a tutorial.
I do not have/use Windows onedrive, and use Steamcloud. And all works for me, so the most probably Onedrive mess up smthg...
And I use Win7 64 bit.
Yes, it's the OneDrive setting for where to store Documents that is at fault: https://i.imgur.com/CTdRT5a.png
If that setting is configured to store documents on OneDrive, then NieR:Automata can't save the game. OneDrive must be configured to store documents on "This PC only" for the game to save properly.
The new Google Drive (Backup and Sync or whatever google wants to call it now) can cause exactly the same issue, same symptoms and everything. If it's syncing the Documents folder, Nier can't save the game anymore. Disable syncing on the folder and everythings good.
A note to pass around to people about this.. bug? Feature? I don't know... This can start happening mid session. I'm not exactly sure *how* it started, but it can, and Nier will suddenly not be able to save. This is super noticable if you've been quick-saving often, because your saves will suddenly start happening instantly. Fortunately, it is also *fixable* midsession. The problem goes away as soon as you disable the sync, without restarting the game.
Kind of really glad my instincts kicked in and caused me to investigate... I was 3 hours deep without a successful save and was considering shutting down for the night before I finally decided that the insta-save must mean something was wrong.

Edit: Once again, thanks for mentioning this. I installed the "Google Drive Backup and Sync" client and it seems to default to syncing Documents, Desktop, and Pictures folder to OneDrive, so this could definitely affect a bunch of users.

turn off windows 10's windows defender's Controlled Folder Access, and save all you like! it's a new feature. i'm going to leave it turned off for forever...
I'll add it to the list on the PCGW article. Thanks for mentioning it. Seems any application or feature that messes with the Document folder is prone to cause issues for the game.
If your save files disappear, try finding the game exe in your steam folder and set it to run as admin. The game had trouble accessing the safe folder before that.
If the game isn't saving, it's usually one of the following:
antivirus - add the game to your antivirus exceptions list
windows defender controlled folder access - add as an exception (some antivirus have their own equivalent
onedrive or google's equivalant
I found the solution maybe one year ago!!! just run as adminitrator :), and make it default as admintrator
