Have you left the area and come back later, sometimes that starts it as well
Rain? A well is usually fed from groundwater afaik.
And how far do I have to leave the area?

I went to the other side of the lake and when I came back the well is now at 16%. But it did not rained.
Its weird cause it is still ea. But sometimes it is a mistake/Misunderstanding by players so it is better to confirm before reporting a bug ;)
As already mentioned, the fountain will fill up over time. It doesn't need rain for that. Just do a few other things and soon you'll have water inside your base. An exception here is the improvised rain collector, which needs rain to fill up.
