Not sure how it's set up in SP, but you do have a file called serversettings.ini - locate that one in your scum folders and you should be able to edit in there for allowing multiple flags:
appdata - local- scum - saved- config - windowsnoeditor - serversettings
You can as said by MeanStreak destroy your flag and build it somewhere else, Make sure the radius of the flag is covering your build elements in order to construct further on them.
To allow multiple flags at once just hit ESC and select Server Settings, click on Features and Base Building should appear right away. Change it to your needs in terms of amount of elements aswell as multiple flags to allowed. Do not forget to restart your Server (Quit SP and load back into the world) in order to apply the changes. Changes marked with a * need a server restart.
And as to the Other (Multiple Flags)... Double *Yeah*. :)
In any case; I'm playing single player; so I don't lock my doors; but Much Thanx for the Tip Mate; should my play style change :).
To answer shortly, yes, once you destroy a flag you will be able to build a new one, and once you do that you will be able to destroy everything as you were with the old flag. :)
