Nothing I'd know of to prevent them from spawning next to a base ...
If you want a completely puppet free base you'll probably need to build away from town. I've only seen a few prefab places that are free of puppet spawns and those are normally tiny and don't have fridge's.
If you're in single player, I would just use the command: godmode true and build a new base some where else.
They do wander in through your walls and barbed wire...

They will still spawn within a flag zone it happens all the time.
If you board up all the windows and lock all the doors they don't spawn in a prefab but they will walk through the walls like the walls are not even there!
Confirming. Flag does not stop puppet spawns, and hasn't ever done this since I've been playing. (0.6).
I once had a base in and around a church. Locking doors and boarding up windows stopped the interior spawns, but outside they'd constantly spawn in the usual places within and without my walls. They phase through the player-built walls unless aggro'd.
I always wished and suggested it to be this way, but never was.
