Having said that, I don't know what might be going on with the turrets, and I have no idea what might have happened to your shield. Have you checked your inventory to see if the shield is there?
I guess it's possible that your mission progress was glitched if that other player went somewhere that they weren't supposed to.
If nothing else, you could try loading in Normal Mode or TVHM and running through Thousand Cuts to Bunker, then exiting and reloading in UVHM and working backwards from there.
I was hoping that by working backwards from Bunker, you might be able to trigger the checkpoint(s) that aren't working, but maybe not.
I would try having Steam verify the game cache, just in case you have corrupted game files (which presumably wouldn't have anything to do with the player that joined your game). It may be a longshot, but there shouldn't be any harm in checking. If you don't know, 1 file seems to always fail, so if that's all you get, your files were probably fine.
If none of that helps, I can think of 2 other options:
1)
Join a game where someone else is doing that mission in the same mode (UVHM?) and complete it with them (at least get to Bunker, and make sure that the turrets that have to be destroyed before BNK3R wakes up, have spawned). Or maybe join a game where someone else is a bit beyond that (like Control Core Angel), and complete whatever mission they're working on with them. Hopefully, after that, you could skip past the point in your game where you're stuck.
2)
Use Gibbed to change your mission progress. I've never tried to mess with missions in Gibbed, but it might let you mark off that checkpoint as cleared, so you could move on from there.
