Some how, your save got over-written.
Do NOT restart the game. Go to the location listed above for your personal system and MAKE A BACK UP of the entire folder before you do anything else.
I suggest checking all your saves using Gibbed to see what's what.
Saves are stored locally, but (by default) are also backed up to the Steam Cloud and ... there are sometimes issues with the Steam Cloud not updating properly, and then over-writing local saves.
Once you have a back up made, check the .sav.bak files. One of them MIGHT be your old character prior to the over-write. If it is, remove your .sav file, COPY the .sav.bak file and then remove the .bak suffix. Turn OFF the Steam Cloud save (at least temporarily) and restart the game.
It's also possible that your .sav.bak has also been over-written. In which case (as far as I know) you're out of luck. Unless you make regular local back ups via some automated process.
It's advisable to make regular backups of your save folder "just in case".
If your progress is gone, you can use Gibbed to re-level your character to where it was (and use it to update your existing weapons to match your character). You may also want to mark some of the quests as complete to move yourself forward. It's not a prefect solution, but it will prevent you from having to re-do all that progress.
Also in borderlands on the main screen before selecting continue you can go to network setting and set it to offline mode.
Shift servers are sh!t servers , if the servers are down they will constantly try to reconnect while in game and cause stutter (might have been why your cloud save got screwed up if the game was freezing on exit).
